Statistical Comparison Module

Comparsion between subpopulations within a brain tumor project (oligodendroglial tumors vs. astrocytic tumors).

This module allows for identification of statistically significant differences in aberrant regions between a pair of sample populations as well as identification of regions that are highly predictive of a continuous value factor (e.g. height). A gene list of the significant regions can be created with one click and functions affected by these genes can be identified instantly with another click.

Features

Comparisons Tool wizard allows ease in creation of comparisons between two sample populations using one or multiple factors.
  • Differences shown for both copy number aberrations and allelic events (for SNP arrays)
  • Graphical plots depicting areas of significant differences in an interactive browser with annotation tracks
  • Ability to view external data alongside the CNV and allelic event comparison
  • Detailed report with regions, genes, frequency in each group, p-value, q-bound stats
  • Ability to immediately view annotations or perform enrichment on selected regions

Applications

This module is useful in case-control studies or in comparing different stages (e.g. tumor stages) to obtain a list of regions with statistical significance that vary between the groups. Once a list of regions has been identified, GO enrichment can be performed to list functions that are affected by these aberrant regions. Then within these GO terms, the genes and annotations can be listed with a single click. The significantly different regions can then be used to search the samples in the project at hand or to query the Nexus DB repository to find other samples meeting this aberration profile.
